First, Welcome to GSR.
Can you tell if this vibration is engine speed dependent or is it more of a speed related problem. Engine speed dependent can sometimes be fixed with a carb synchronization, this make motor run more smoothly and balances out errant vibes.
If it only occurs at certain speeds in different gears, than it could be numerous things causing problems such as too tight or notched steering head bearings, fork problems, loose bearings, warped brake rotors, etc. These are harder to distinguish but are also more serious in nature since failure can be painful.

Drive up to the speed it vibrates at and pull the clutch in.
Does it go away? If so we troubleshoot engine related.
If it still vibrates I'm thinking:
-tires are scalloped
-or unbalanced
-chain too tight and sprocket out of round
-bad wheel bearingsStephen.
