I'd start by getting a set of air correction jets from member Zed. And make sure your pods are real deal K&N's, Ape pods, or maybe UNI's. No china junk pods.Ed

You need air corrector jets , Leave ALL other carb settings stock and just increase the mains.
I presume your 1000 is an E/G model with 107.5 mains as stock ???Mikuni Viton Choke Plunger Seat Renewal.
