Sounds like an air leak. Did you rebuild the carbs and replace the carb boot pipe O-rings yet?Ed
To measure is to know.

Thats odd if its just one gear. Id imagine you're only checking while moving correct?
Im more inclined to believe that the gearing isnt suspect here so much as an airleak. Just check a few gears at an idle. Keep the clutch in and shift up to second on the centerstand. And 3rd. See if it still does it without throttle. Id assume youve never got this problem since you're shifting while moving still.

Definitely change out the 0-rings as soon as you can. Contact Robt. Barr at cycleorings for them or you might get them locally at the stealership or perhaps an industrial supply store.
As a temporary fix, you could smear a bit of silicon goop around the flanges where the boot meets the head.
Since you are going to need to pull the carbs to change the o-rings, you might as well get the full o-ring kit from Mr. B. and strip, dip and clean the carbs while you have them off ( unless you recently did them).
Easy enough of a fix but a bit fiddly getting the carbs off and sometimes getting the silly boot screws out. You'll likely need an impact wrench for that.
Good luck with it.
Cheers,
Spyug

Spyug is correct of course
the o rings simply lose all resilience over time and crack and essentially go flat and stop sealing.
this really isnt a suggestion it is an absolute must do and removes a painfully variable variable from furhter diagnosis.
carbs are a gd pita to remove its god awful
and do use a impact driver otherwise youll just frustrate yourself and strip screws.

I bought an impact driver for working on my '80 gs550, so I am all set there. I should get to tear into these tomorrow. It is a needed tear down anyways as the assembly that holds the choke has been messed up for a while, and I was just putting it off until I needed to take the carbs off for some other reason.
