1979 GS750E, so close yet so far

It's been awhile ya'll I had posted in the projects thread about 7 months ago, but now I am back and I thought this section would be more appropriate for my current problems.

SPACE! SPACE! SPACE! SPACE! Taking it home in December 2017 SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! Now-ish September 14th 2017

SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE!SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! SPACE! (Excuse the mess)

    How the bike came:
    - Pretty much the first picture sums it up
    - 1 and a quarter bike (have extra pieces I'm looking to sell, pm me if interested, 2 front fender, valve cover, 2g-2.5g tank? smaller one, stock exhaust and pipes)
    - 4 into 1 V&H, plus stock headers and exhaust (ooooold, but no apparent leaks)
    - Did not come with stock airbox
    - Carbs came rejetted ready for pipes and pods, 120 main, stock pilot.

    Whats been done:
    - Stuck to the manual and Bikecliff's site throughout this build
    - Gaskets and seals replaced wherever needed one.
    - Carb's "rebuilt," poked and soaked in carb cleaner (several times)
    - New piston rings along with honed cylinders
    - Valves has been adjusted and readjusted
    - Gas tank has been twice evapo-rusted and electrolysised (was that overkill?)
    - Rebuilt front and rear master cylinders
    - New petcock

    VM29:
    Main Jet 120
    Air Jet - 0.9
    Pilot Jet - 2.5
    Needle Jet - 261-O-6
    Needle Valve - 2.8
Jet Needle - 5DL31 2nd tab from the top
Pilot Air Screw - One out

    ------------------------------------------------------------------------------------------------------

    The now symptoms:
    1. Starts up with choke on for about between 30 seconds to a minute then it bogs and die
SPACE- Smoke coming out of the exhaust, white, cylinder 3
SPACE- Plugs 1 & 4 looks okay, slight richy
    SPAC - Plugs 2 & 3 looks wet, slight black + fuely
    2. Just number 1 for now.

    My thoughts:
    - I'm assuming timing is off and running too rich
    - Spark plugs in 2 & 3 were getting oiled up before (was black but could be wiped away clean)
    - Adjusted the gap point for 2 & 3 and that seems to fix it a little, but still runs rich
    - Maybe too much fuel flow or too little of?
SPACE- I took out the in-line fuel filter.
    - Is there a way to do timing without a timing light? Need help.

    ------------------------------------------------------------------------------------------------------

Other things to do, but can wait:
    1. Get a flasher relay
    2. Get a new r/r
    3. Front & rear brake overhaul + lines

Thanks a head of time. I'm looking forward to troubleshoot this with you guys lol.

Unless you have added the stock airbox since the latest picture I very much doubt that you are running rich with open carbs. What are the current carb settings such as main and pilot jets, air and fuel screws, what needle and what groove it is on?
