Sorry if this is a silly question.. I sort of feel like it is. But would a 4 into 1 exhaust for a GS750 fit a GS 550? Or will the headers be too tall?

Ed is very correct, most definitely not. Cylinder spacing is different, as well as the height of the exhaust.
The only thing that could come close is a GS 650 exhaust, if the head pipes will fit into the ports on the 550 head.'77 GS750 920cc heavily modded
