Issues with #2 and #3 cyclinders shutting down.

I have a 1982 GS1100G. It has a Dyna S ignition, factory coils, pod filters, and a Vance&Hines 4 into 1 header. I just replaced the 2 and 3 coil, thinking it may have been overheating, but the issue is the same. As long as the bike is not warmed up, or not taken over 4500 RPMs, it runs great. As soon as I do either of these two things, my 1100 turns into a 550! After running on two cylinders for a few minutes, the other two start firing again, which really annoys the local cops because they think I'm intentionally cracking the throttle. Someone with WAY more knowledge than me about these types of problems, HELP!! Thanks.

Check the voltage going to the Dyna S.
I would do a coil relay and tie the Dyna into it.

Is this a confirmed no spark?

If so check voltage at the coil and make sure it's good, then check connection between the coil and dyna S and make sure connection are clean and good - no resistance or voltage drop.

After that the Dyna S and it's ground are the only things left.

Sounds like a bad ground or fouled plugs. When you slide your tank on do you knock into any of the connections? Possibly loosening them.

Can you swap the coils, or the wires to the coils? Doing that would allow you to see if the problems changes from 2 & 3 cylinders to 1 & 4.
If you swap the input wires to the coils, swap the plug wires to otherwise they'll be 180 degrees off.

Went thru the same problem... traced it after swapping the input wires to the the coils that the Dyna was the problem... one pickup was bad... of course it was only 20 years old... I sent it to Dyna in Ca. and they sent me a new one for half price... If yours failed, call them first so you get a reference number for it. They are great people and have always been there to help...
