    Which two cylinders are dead? If it's cylinders 1,4 or 2,3 then it could be a coil plug that came loose, a coil wire is burnt or a bad coil from being over voltaged. This problem is not likely directly related to the new R/R. Maybe some wiring got disturbed when you were manipulating the harness.

      Its cylenders 1 , 4 that aren't firing ..... disconnected R/R completely and ran bike and still just 2 & 3 are firing and 1 & 4 isnt ...all 4 were firing great 2 days ago , cuzz I just put 4 new plugs and caps on and tested each one after instal

        This bike and you don't get along- good learning experience though, and you'll probably need that on the gs1000.
        Probably disturbed wiring in your haste to mount the new R/R

          I think your exactly correct Tom !!
          Very frustrating ... cuzz two weeks ago the bike was running awsome !!!
          I suck at electrical ..but yeah im learning a bit .. slowely !!

            Did you mount the R/R in original location (on plate that also holds ignitor)? real easy to disturb connections. The ignitor connector is the one just rear of fusebox on starboard side against frame rail- this feeds ignitor and then heads back to ignition coils.

              Can anyone direct me towards what wires you may think it would be that may cause 1 & 4 to stop firing ? . The only wires I touched were below the seat ...

                Yeah Tom ... removed battery and battery box . Then tracked R/R WIRES . Didnt know that plastig plug at right side of frame was all the wires for the R/R .. thats when I found the hole plastic connector was mealted ... disconnected R/R from there , removed two bolts that removes plate rectifier is fastened too .. installed new rectifier . Grounded to battery box , removed the plastic connector completely and saudered all wires red to red , blue white to a yellow on r/r red and white to yellow on R/r and yellow to yellow ... blue white wire was very hot .. this is what probably mealted the connector . Tracked the blue and white wire and found someone had cutthe wireat some point and there idea of repairing it was wrapping the two pieces together with some electrical tape around it ... unfortunately due to the location of thisbreak . All I coulddo iscutboth ends too exspose good wire , cutting away the corrosion and install male female connectors to attach wire together at that location .. .
                After doing this the blue white wirewas no longer hot to touch !!

                  Sounds like you need to review this wiring diagram to doublecheck stuff- make a big copy. click thru

                    Still not getting spark in 1 & 4 cylinder since putting the new rectifier !!! Looked at all the wiring and I dont see anything that sets off a red flag .. very frustrated cuzz all 4 cylinders were firing fine pryor to putting in new rectifier .. help !!! Lol
                    On the good side picked up my new 1978 gs1000 E today .. ITS A MONSTER !! but tires are rock hard and cracking , so cant ride it .. onlyhas 32000 k on it

                      You don't need a R/R to get bike to fire on all four- you've disturbed a connection from ignitor to 1 and 4 coil (the one on port side). There's not alot of connections to check.

                        You realy know your stuff Tom !! This is the 2 nd time you saved me .... lol YOU THE MAN !!
                        this is what happened ..
                        New rectifier was twice as thick as the old one , therefor the bolts that mount the rectifier were not long enough .. I managed to find 2 new bolts with the proper thread , but the new bolts were approx 1/4 " to long ...
                        So heres what happened one of these longer bolts fastend the new rectifier to the fastening plate on the other side of the plate the bolt wedged between two of the wire feeds on the ignitor .... yeah stupid mistake !!
                        Shortened new bolts with dremal tool . Put heat shrink wrap around area on wire that bolts penetrated , hooked it all back up and VROOM VROOM ... BACK IN BUSINESS !!
                        so again Tom thx for your support and patients with helping me get this 650 back up and running ...
                        You havent heard the last of me , plan on jumping right into the 1100 , it needs a little work dome to it . But starts up good and sounds great , but these carbs on the 1000 are differant from what I am use to ...

                          Hooray for you and good karma for me, as my bike gets to escape the basement and look for road-supposedly mid seventies ( F) today but starting out at 34.

                              I hope that's 20 Celsius! 77 degrees F here- my bike woke up with no complaints. 1 hour run to make sure I put all parts back on after tire change

                                Lol yeah 20 degrees Celsius !! Good to here your rides came out of hibernation ..
                                Maybe you could suggest to me a few things Tomin regards to thenew gs1000 I picked up ??
                                One owner ont he bike he claimed the bike was parked two yrs ago , and he started the bike and let it run frequently in that time .. and he also claims the carbs were re built when the bike was parked two yrs ago ..
                                What would you suggest I do to the bike ? other then the odvios .. oil change , drain the tank and gas from carbs and put some fresh fuel in .
                                Im useto maintaining a shaft drive !! What should I be inspecting with the chain etc ?
                                For a bike that has sat for 2 yrs it fired right up and sounds great ... well other then two rock hard tires that need to be replaced cuzz there all cracking ...
                                Oh and need to find the air box door for this bike ..
