The trigger modules need to be secure. After 1-4 is set with a timing light rotating the main plate, you can bring 2-3 in line by sliding the module on the screws. They are close enough from the factory to run nicely but I have never seen them spot on. A loose module is just going to give you erratic timing. By switching both signal wires and spark plugs, what you really tested was your coils - which seem to have passed.
Sounds like something is still odd with the 1-4 trigger on the dyna - in order to test that, assuming you're starting fresh and normal wiring for the dyna and plug wires, - you could rotate the dyna plate 180 degrees and switch the plug wires. This way the 1-4 marks on the plate will be timed to fire the 2-3 cylinders - and vice versa.-1980 GS1100 LT

the pulser coils need to be checked at the ignition coils, where the ring terminals screw into the coils. not the orange/white wires, but the other colors. i can't recall the colors off the top of my head right now

The other two wires are the white and black trigger wires one to each coil directly from each module.
