My stator wires inside the stator cover dont have to be completely covered with the wrap the 3 wires are inside of right?

Wires aren't exposed I'm talking about the wrap that cages the three stator wires with eachother

No need for wrap....just make sure the three stator wires are secured to stator cover..especially where they exit ....no pinching wires here!

Sorry to be back on this post, but I finished the whole replacing and deleting wires procedure, smooth sailing for me.
I do have a new question now and I cant make a new post so I was just gonna ask on here; my neutral light is gone! I'm pretty sure none of this procedure is the reason and I did mess with 2 things beforehand that could've possibly caused my neutral light to dissapear.

1) replaced clutch switch bit ( the little spring block) , the little spring loaded reactor piece was lost and never found when I took the clutch switch wire off and luckily I had a brand new one that was for the brake switch, but they were the same seed number.

2) pin and gear starter idle are out of place. When putting my stator cover back on I was having a bit of trouble so I'd be pulling it back making sure its lining up, one of the times I pulled it back the pin and gear came out, I just pushed it back in but i dont know if it's supposed to be properly aligned so it may be sitting wrong.

I've checked wire connections and such so if it's not the pin and gear maybe I'll check the plate piece for the clutch switch assembly and see if the wires that are connected to that are secure. (Checked connections in headlamp and such)

The neutral wire is blue and for some strange reason runs outside the plug for the other gears. Disconnect it at the gear switch and ground it to the case with the ignition on. If it lights up you may have a dirty switch. Open and clean but be careful as you remove it. There are more springy ball things in there.
If it doesn't light up you have a break in that blue wire higher up or the bulb has blown or the fuse is blown. Second from the top.
You wouldn't be the first to have that starter gear pop out like that. The thing to watch for is the washers each side.If they are in place you should be good. That said mine had one missing for I don't know how long and it still worked. When I noticed it was missing and replaced it, it did quieten the starter a bit, I think. When one falls off it is usually to be found at the bottom behind the starter clutch.

I'll say my starter is pretty loud even compared to my idle it's probably a bit louder, I'll have to check it out I still havent put oil in yet.

i suspect the blue wire got disconnected during the work you did on the RR replacement,
it runs close to the RR wires.

Ok wait i do have blue wires disconnected on my bike but i never disconnected them myself, maybe it got pulled. It completely went over my head that blue wire when reading Brendan's reply. I thought it was a horn wire because there is a disconnected blue plug right on my horn and it is a weak sound. I guess that's the first thing I'm checking since I havent started with that yet.

connected the blue wire in the middle and just as was said it was the neutral light, i probably did disconnect it thinking it was for the horn because of a disconnected small plug with a blue sleeve on one of the horns and the fact that the horn sound is weak. best outcome of that situation lol thanks guys.
