Did you upgrade your muffler bushings to bearings?
This looks like one of the old bushings. 8-[

That's just an extra that comes with the bike that you find after having left over parts after reassembly. If the bike runs then great, if it doesn't or if it breaks down then you know you need to put the left over parts in.
As for what part it is that fell out of who knows where it's called a "what-in-the-hell"

Hold onto it and put it where you will remember.
Someday you will find where it actually goes and you might need it.

The upper right pin was missing from the clutch cover, but I thought I tried it in that hole. That sounds pretty likely though.
I'll have the clutch cover off again this weekend, as one of the clutch spring bolts started to pull threads...
But, as luck would have it, I have a spare engine for parts.
