Something I found out on an old Honda that had stood for a short time was that in the petrol tank and the float bowls water can separate out fairly quickly and sit on the bottom. The first couple of "sucks" the engine does pulls in air/water mixture.
In the chamber cold water vapour and hot spark can cause hairline fractures in the porcelain of the spark plug that are virtually impossible to see, testing the spark plug outside the chamber in the usual way shows a good plug with a healthy spark. Inside the chamber under compression if you actually get a spark it isn't worth a damn.
I'd try changing the plugs, either for a known working set out of another bike (little time, no $) or a new set (little time, little $).

At worst you'll have a spare set of spark plugs :-D

Well I have tried swapping the spark plugs with a diffrent set and it did make a diffrence. But thanks for the advice I would have never thought of that.

The new battery is good advice. If that doesn't solve it, I think the issue is the ignition since gas-wet plugs are present.

Remove your plugs and put the caps back on. Remove the R side ignition cover plate to allow access to spin the engine. Turn the ignition on (you may want to remove headlight bulb to save battery) and turn the engine with a wrench. Determine compression stroke by putting finger in plug hole while spinning engine. You should see the corresponding plug fire on compression stroke just prior to TDC. It should do this on all 4 cylinders. If not, you'll need to figure out why.

Remember that the stock ignition is designed to fire the plugs on both compression and exhaust strokes, so it isn't enough to say the plugs are firing. They have to fire on the compression stroke.

Well what was the problem. I'm having a similar problem. This was nearly a year ago and it doesn't say what it turned out to be!!!

Problems like this suck big time. Before you chase yourself in circles too much about the timing/ignition it would be quick and easy if you have a points plate to throw it on, run some wires to coils, time it by eye and give it a try. No other suggestions, sounds like you've got most things pretty well covered so good luck.

I guess he had bad plugs...and a dead battery?

                  b

Had the same problem with my gs 1000 after we went thru the carbs. Had a dyna ignition. had vacum hooked to wrong carb, air vents on top of carb were capped off instead of open and had floats set using wrong reference point. went from far left to far right, to number 3. also adjusted air mixture instead of factory manual
