replaced bad stator, now won't start!

The stator and r/r on my 1979 GS 1000 were bad, and I changed the stator out yesterday. The bike was starting well before this, and running pretty well too. The engine cranks, gas gets to the carbs, but the spark (bike has a Dyna S and Accel coils) suddenly seems weak. I guess I must have disturbed some connection while threading the stator leads up to where the R/R will mount. I was running the bike just on the battery while troubleshooting the electrics, as well as resyncing the carbs, and all was well. The new stator is in but not connected, so other than disturbing something in the harness, nothing is different. The battery terminal voltage was 12.5Vdc; I have it on my Battery Tender Plus right now to top it off, but I doubt it will change anything. I don't know why I'm posting this; I know I just need to go through everything in the harness, and want to do this before I install the "new" Duaneage R/R, just to limit variables. I'm just discouraged>

Check the primary wires to the coils, you may have knocked one loose.

Yeah, Billy, first thing I checked. However, the voltage at the input of the primaries is only 8.5 Vdc. I've been planning on doing the coil relay mod, but want to make sure I don't have any harness issues before I do it. The harness is really ratty, obviously lived outdoors for a while; I guess it's time to take the harness out and redo all the connections. The PO redid some, but all in all it was a really sloppy job. I don't want to fry my new Rick's stator and Duaneage R/R, so I'm going to doublecheck EVERYTHING! I just hoped to be riding by now, but since we've had really crappy weather, it seems like the right time.
