Son,
What do you want? There are lots of pro's and con's to a 4-1 or a 4-2 or even a 4-2-1. Best choice, for HP and torque would be a 4-2-1 with equal lengths to all pipes, probably with a "balancer" tube between between each header tube.
The race car has had about half a dozen different header/silencer setups over the last 6 months, and we settled on a low restriction silencer in CF with a noname header which has been lagged. Not one of the tubes is shaped the same as the next, or are they same length, and yes they go into two and then into one. (the only header tried in this formation) Each system/part we tried affected Hp and torque, and get this, moved the peak power as much as 1000rpm, with around 30hp gains or losses.
My GS1000 came with a nice 4-1 with equal length tubes (I doubt that the difference would be noticable unless on a dyno) with a fat collector going into a Supertrapp (US brand - Supercrapp I call it) silencer. Soon as the gold is around I will play with a CF upswept pipe, same as the car or half inch a Yoshi from my neighours R1...

yeah but you better have some earplugs handy before you fire it up
Seriously, it is possible to put a silencer section after the reverse cone on the meg. This works pretty well and still gives you the performance benefits of the megaphone configuration.
An 1100+cc engine would have some serious snarl through an open megaphone, though. Cool... 8) Even if the neighbours don't think so.
