I haven't taken the top end off to check inside, I took all the bolts off took the tach cable out, and the valve cover just wouldn't come off, i was hitting it with wood and hammer to not damage the cover, did that for hours and nothing.. so i haven't been able to check the valve clearance either.. still on the list.

Clanking noise

I just went ahead and did another oil change, which makes everything sounds a lot better i dont hear the clanking noise, i hope the bad readings were due to some rust in the cylinders that should be clearing up. cylinder #2 is firing when i'm riding the bike, haven't riden it much at all, just for testing, another thing i did was remove the exhaust since it was running right under the bike(4-1) covering the oil plug. maybe there was also some sort of exhaust leak previously.

Stupid question, but are you sure all the bolts are out? The ones by the chain tunnel can blend in with the backround... If all bolts are out, hit it harder after looking online for a replacement cover. One way or the other you have to get in there...sigpic'85 GS1150 1428 14-1 200+hp Hang On

Yeah, sorry for not updating.
So when i rode the bike cyl #2 would fire up smooth no problem, no strange noise, the noise would go away, seemed present just when it was cold and stationary.
The noise goes up with RPMS but not much, even with big rpm differences.
it actually stops making the noise when the rpms go above 3-4k, or i just can't hear it since there is more noise..
I asked a local motorcycle shop, that deals with classic metric bikes and the guy said it's probably some rust in the cylinder causing issues, and recomended that i just ride the bike and it should fix it self with regular use.
I rode it a few times, actually put about 300 kilometers on it, of smooth operation.
I will check it out again this week, and actually run a compression test and see if that's what it was, i'll listen to it while it's stationary and go from there.

I'm having a similar problem. I start the bike and it's fine... it warms up for about a minute and then on #1 cylinder I hear noise with the movement of the piston / valves that I describe as sounding like a flat piece of steel lying on a baking sheet bouncing around on it. This clanging or intense rhythmic rattle is far less noticeable above 3K and goes away almost completely when the bike is at temperature.
I thought it was possibly piston slop from a badly stored bike... rust or something... but my motor is coming out soon (season is over in a couple of weeks) and I'm doing a rebuild from as far down as I need up. I just hope I can do the work myself.

If you start worrying about the various noises your '850 is making, you'll worry yourself to death. the clutch baskets rattle, cams make noises, she'll sound noisier when cold than when it's warm, you might even think she'll be soon be coming apart on you. mine hasn't flown apart yet and most likely yours won't either.
my suggestion is to make sure the valves are in proper adjustment, pull a compression test and if it shows all is well, go ahead and replace the gaskets~seals from the base on up (OEM only!) as not to have it leak during riding season like mine did.
