This is only a theory I came up with when I was riding today but it seems like it might work.
Doing a "twinpot" conversion or have uneven pad wear? I thought that a good way to check contact might be with a couple of strips of Plastigage between each pad and the rotor. That way you'd be sure your new brackets and whatnot are all lined up correctly from the start.
Edit: And by a couple of strips I mean one running the length of the pad and one across it. A few good squeezes of the lever and you should be able to read the Plastigage and see if everything is aligned correctly.
